The most interesting anime villains usually perform good deeds or become one of the protagonists altogether. When a villain switches sides and starts doing good, it's easy to forget about all the crimes they committed by the end of the series.
Sometimes a villain might have done something so despicable that viewers weren't down with the idea of having said villain join the protagonists. In most cases, these villains go on to prove their worth and eventually perform good deeds that far outclass their crimes in the past.

Hendrickson was possessed by a demon named Fraudrin and he perpetrated a lot of crimes. He was responsible for the revival of the 10 commandments, he committed murder, and a variety of other crimes. When Fraudrin was purged from his body, he regretted every bit of his previous self and chose to return to aid the heroes doing battle with demons. He arrived just in time to save Gilthunder and other Holy Knights from demons and is even helping the Seven Deadly Sins in their ongoing battle at Camelot.

When Mars was introduced in Black Clover, he was evil and didn't care much for the weak – it was like he was programmed. He held nothing back in his attempt to destroy the heroes. It was eventually revealed that he was capable of caring for others, since there was one person he cared for in the past. Mars went on to help Asta take down Ladros and he was reunited with the woman he loved.

Lyon was originally known as The Cold Emperor whose initial objective was to free Deliora from his icy prison so that he could kill the demon himself. This was a dangerous plan as there was no telling the destruction Deliora would leave in his wake.
Lyon even ordered the destruction of the villagers on the island, thinking they attempted to foil his plan. After battling Gray Fullbuster, Lyon decided to join a magic guild. He became a member of Lamia's Scale and assisted Fairy Tail on many occasions. He even fought valiantly against the Alvarez empire.
6 Jellal Fernandes Seemed Irredeemable But He Became Good Friends With Fairy Tail (Fairy Tail)
Jellal posed a huge threat to the world at large during the Tower Of Heaven incident. The construction of this tower claimed countless lives and ruined many others. During the battle at the tower, Jellal killed Samuel, one of his childhood friends. After his loss, he was presumed dead.
When Jellal returned, his mind was finally cleared and he founded Crime Sorciere, a formidable magic guild that purged the land of various dark guilds. As a former Wizard Saint, he was a very powerful ally of Fairy Tail and viewers became quite fond of him.

Dreyfus took part in the murder of his brother Zaratras in order to get rid of their greatest obstacle at the time. He was also responsible for placing the King under house-arrest and plotted to bring about a Holy War. Though he had done all these evil deeds, he was opposed to Hendrickson's plan of resurrecting the demon race and tried in vain to stop him. Dreyfus was eventually saved from Fraudrin by a resurrected Zaratras and helped defend the kingdom of Liones from the demon invasion.
4 Ultear Was A Manipulative Woman But Gave Her All To Save The Kingdom From Dragons (Fairy Tail)
There was a time when all fans wanted was to see Ultear suffer. She committed a lot of crimes as a member of Grimoire Heart and, at the peak of her crimes, was manipulating Jellal for most of his life. It was because of her that Jellal continued building the tower of heaven and enslaved many people.
Ultear eventually turned over a new leaf and cast a Lost Type Spell to rewind time during the war against dragons. She was able to turn back time and those heroes who had died were revived and those about to die were able to avoid death like they were seeing the future. In the end, she gave all her remaining time to save the Kingdom.
3 Gajeel Went From A Ruthless Thug To A Heroic Wizard (Fairy Tail)
When Gajeel was first introduced, fans were shocked to learn that he was a Dragon Slayer too. His guild was after Lucy Heartfilia and did all sorts of despicable things to get to her. He even destroyed the Fairy Tail Guild Hall. After his defeat at the hands of Natsu Dragneel, their guild was disbanded and Gajeel was later recruited by Makarov, Fairy Tail's Master. He did a lot of wonderful things as a proud member of Fairy Tail and was even willing to give his life to defend his guild mates.
2 Greed Might Have Wanted Everything But In The End He Gave Everything (Fullmetal Alchemist: Brotherhood)
As per his name, Greed was a homunculus who wanted everything the world could offer – including the world. After his battle with Edward Elric, Greed was killed by his comrades. He was eventually recreated in Ling Yao's body and after all his memories came rushing back, he turned on his comrades and decided to go solo from then forward. Greed eventually partnered with Edward Elric to bring down the homunculus Father and gave his life to save Ling & the rest of his newfound friends.
1 Scar Abandoned His Murdering Spree To Help Save Amestris (Fullmetal Alchemist: Brotherhood)
Scar was an Ishvalan citizen who loved his country and religion so much. When his people were wiped out by the State Alchemists of Amestris, Scar decided that he was going to kill any State Alchemist he could find because he believed that the science of Alchemy was abhorrent to the eyes of Ishval.
While Scar was a murderer, he was generally kind and cared for those who managed to survive the war. He took his teacher's teaching to heart and gave up his quest for vengeance, eventually helping stop the imminent destruction of Amestris.
