The Metroid series of games always have excellent boss battles. There are many memorable moments throughout each of the games, and the boss battles are a big part of that. Some of them are memorable due to their high level of difficulty or challenge.
There are a few enemy encounters in particular that many players will agree are challenging. This notoriety often earns them the title of most difficult bosses in the franchise. While sometimes the choice is painfully obvious, it can also be subjective depending on the game and the individual player's skill level.

While most players would consider the battles against Ridley or even Phantoon to be the most challenging in Super Metroid, Draygon is also a contender, especially for new players. As far as sheer difficulty, Draygon is a very challenging enemy to defeat under normal circumstances.
Plenty of players find this encounter very challenging, and it is designed that way for good reason. Not only is Maridia the most difficult area of the game to navigate, but it's also one of the largest to traverse. Waiting at the end is the extremely strong Draygon boss. 9 Mogenar Requires Extensive Use Of Samus' Health-Draining Hypermode (Metroid Prime 3: Corruption)
Mogenar is a challenging golem boss from Metroid Prime 3: Corruption. One of the things that makes it such a difficult battle is that it requires considerable use of the double-edged Hypermode ability. It grants Samus considerable power at the cost of taking away some of her energy reserves.
As the battle wears down, Mogenar has the ability to restore the cores that Samus destroys, prolonging and extending the conflict. If it lingers for too long, players are likely to meet the game over screen, as Samus has to continually use her health reserves in order to use Hypermode to defeat the cores.
8 Thardus Has Shifting Weak Spots And Obstructs Visibility (Metroid Prime)
Thardus is a gigantic sentient rock formation from Metroid Prime. It has a whopping seven weak points that must all be hit, and they shift around during the battle. On top of that, players need to make considerable use of Samus' thermal visor to find the weak points.
Thardus hurls smaller rock projectiles and rolls around the arena in rapid fashion. It unleashes an ice storm partway through the battle, obscuring Samus' vision. Having to switch between visors and also avoid Thardus' chilling attacks makes this a challenging and memorable battle.
7 Spider Guardian Tests Players' Ability With The Morph Ball (Metroid Prime 2: Echoes)
The difficulty of the Spider Guardian's challenge in Metroid Prime 2: Echoes lies in the time limits between phases of the battle. Rather than being able to be damaged directly, the Spider Guardian needs to be directed into six electric coils to be defeated.
It deals considerable damage to Samus when players come into contact with it, its patterns are somewhat unpredictable, especially during the final phase of the encounter, and sometimes, collision with it becomes unavoidable. To top it all off, it's a good distance away from the last save point.
6 Yakuza Uses Samus' Space Jump Ability Against Her (Metroid Fusion)
This gnarled spider-like boss from Metroid Fusion is the keeper of Samus' lost Space Jump ability. The first phase of the encounter is challenging, with Yakuza shooting out fireballs from its mouth. Players can use morph ball mode to avoid Samus getting caught by its legs.
After taking a few hits, it begins to use its space jump ability. It moves much faster and drops worms from its mouth, making it difficult to hit from directly below. Players may try avoiding it and aiming diagonally or even horizontally to get the remaining hits in, but with how fast it moves, it can be challenging to aim at.
5 Omega Pirate Regenerates Itself And Rallys A Legion Of Other Space Pirates (Metroid Prime)
The Omega Pirate from Metroid Prime is notorious for being one of the most annoying enemy encounters in the game. Not because it's particularly difficult to defeat, but more because it tends to regenerate itself quickly before players can stop it, and it can use Samus' attacks to heal itself during the early stages of the battle.
As things progress, it begins to absorb Phazon from the various pools around the area. As it does this, it sends waves of other space pirates as distractions for players. These distractions often give it the time it needs to regenerate its armor, and then the battle repeats from its earlier stages.
4 Mecha Ridley Guards Its Own Weak Point From Attacks (Metroid: Zero Mission)
Mecha Ridley is the final boss battle in Metroid: Zero Mission. Players will notice right away that he has only a very small weak point, which is protected by a glass casing. The weak point's small size makes it challenging to hit. Adding to that difficulty is the fact that Mecha Ridley's arms often block Samus' line of fire.
Many players enjoy collecting 100% of the items in Metroid games. If a player reaches Mecha Ridley with a 100% item collection rate, his attack power and health dramatically increase. Even players who come fully prepared will find him to be a tough opponent.
3 Mother Brain Packs A Surprising Punch, And Her Lair Is More Treacherous Than Ever Before (Metroid: Zero Mission)
In Metroid: Zero Mission, Mother Brain has received some significant enhancements to her capabilities. She is a bigger threat compared to the original Metroid game. Samus is only given two small platforms on which to battle her, and a pool of lava waits below.
There are Rinka generators and cannons that regularly fire at Samus, forcing players to move frequently or risk falling into the lava below. Samus also has to crouch to hit Mother Brain's weak point with missiles. Surprisingly, Mother Brain can attack directly by firing a laser, an ability she did not have in the original Metroid game.
2 Nightmare Manipulates Gravity To Divert Attacks (Metroid Fusion)
Nightmare is aptly named. Not only is its appearance rather horrific, but many players regard it as the most difficult boss battle in Metroid Fusion. The battle takes place in three phases. During the first phase, it fires lasers in a wave and uses its large mechanical arms block attacks. Players are forced to get close and strike from underneath.
During the second phase, when the gravity manipulator activates, Samus' missiles stop mid-flight, and players have to get up close and personal to land attacks with them. During the final phase, Nightmare flies around the room and is difficult to avoid. Players have to deal damage to it from the left side while using the space jump and wall ladder to avoid taking hits.
1 Samus Takes Constant Damage While Battling The Boost Guardian (Metroid Prime 2: Echoes)
Not only will many players name the Boost Guardian as the most difficult boss battle in Metroid Prime 2: Echoes, but some would say in the entire franchise. The Boost Guardian's damage output was lowered in the Metroid Prime Trilogy on Wii. But regardless, this battle is extremely challenging.
Samus constantly loses health due to there being no safe areas in the environment to protect her from the planet's atmosphere. There are few means of recovering during the battle, and players do not have many health reserves yet. What little cover there is is easily destroyed by the guardian's movements. The boss is invulnerable in its morph ball form and deals high damage when boosting quickly around the small room. Players should anticipate many retries before overcoming this challenge.
